When a mod has been installed, a green check mark will show next to the mod, and if the mod contains esm/esp files, then they will then show in the 'Plugins' tab. Right click the mod, and you can choose to install, uninstall or permanently delete it. Gopher has a basic video on how to do this and is working on followup videos. NMM will then save the file, and the mod will show in the 'mods' tab in the main window. Otherwise, letting Vortex manage Fallout 4 is pretty straightforward.
